With the AudioFileProcessor you can only play one sample at a time. In this case you need to create a soundfont and use it with the sf2 player. To create a soundfont you use a soundfont editor. Which version of LMMS are you using?
The latest release is 0.4.15 . If this is what you're using you could perhaps try the 0.4.13 version instead.

I've also had songs gone corrupted like this but I haven't triaged it yet.
I remember being able to work around it but I don't remember how at this moment, I'll have to get back to you on this.
Try muting all instruments and just play or export one track.
