Could be volume, and also audio frontend configuration. Ensure it's set to SDL.

Its easy to see if you have to much volume, You should not have anything in the red-area unless it is effects, or something soloed
The correct setup in lmms is to allocate one FX-mixer-channel to each track-instrument, now you can precisely monitor the output over time, either in the mixers visual dB-meter, or you can add more sophisticated monitors to the channel-FX, like SPAN

Now you have a good foundation for finding and elimination distortions from loudness.
Distortions can also be created from insufficient setup of your Envelopes, ither in LMMS

Make sure thats not the case.
