LMMS won't close (Windows 7)

No but if you have old instances of vsts running, then it may look like one vst instance re-apear. It does not, what you see is another that just 'move' into the view.
If you use the sleep option a lot, you should reboot weekly. A lot of grief accumulates over a week, especially on windows..

You say that the version of lmms is
'File version : 1.0.93.0'
That is not right
In my task-man. under 'applications' it says
LMMS- 1.1.3
I think you may have a debug version, and there has been a lot of those
Backup all your own stuff

Normally that goes like knives in hot butter, but since you (propl.) have a debug-version, it best to backup all you own stuff first
Let me know what your task-man. shows after you made the install.
My LMMS reports as 1.1.3 in Help/About and Task Manager/Applications. But it also has that same 1.0.93.0 file version if you look in Task Manager/Process/Properties/Details for lmms.exe. I'm not sure it's any problem. Application version and .exe file version are often different.

Uninstalled and reinstalled LMMS downloaded from the link (64-bit just as before).

Issue remains. There is a lmms.exe process in task manager still running after LMMS is shut down. Right-click properties on that process shows file version 1.0.93.0.

Could you try to do this
Open your computer
Open Task-manager
Now, since lmms is not running there should be no instance of lmms in task-man.
Can you confirm that?

How do you start lmms?

If you have a desktop shortcut, rightclick and choose option open
That method should enforce only one instance of lmms
Open Task-manager
Now there should be one and only one instance in Task-manager
Can you confirm that?

Focus lmms
shut lmms down on the red 'X'
Open Task-manager
Now there should be NO lmms instance in Task-manager
Can you confirm that?

Yeah I fixed that problem back in master branch, our NSIS info was p much outdated, its nothing to worry about though.

With a fresh start of Win7 there is no 'lmms.exe' process in the task-man.

LMMS is started with a shortcut on the desktop (double click). The odd thing is that every time it is started a dialog window opens up asking if LMMS is allowed to make changes to the HD, just as if something is being installed. The Window title is : 'User Account Control'. The shortcut to LMMS has an 'administrator shield' tagged onto it.
When running there is only one instance of 'lmms.exe' in task-man just as it should be.

The same is true for a 'right-click open' on the shortcut.

Closing LMMS with red x in the main menu results in one 'lmms.exe' process still running in task-man. -

When rebooting, Windows reports that it is waiting for one background process to end before restarting. Message appears for just a few seconds but I suspect this is the 'lmms.exe' process that is being shut down. Rebooting without starting LMMS never generates this message.

Besides this issue, LMMS runs just fine. It is nothing more than an annoying incident.

That could indicate that you have limited rights to your own program. I dont know wgat this strange message means logical, but i feel it is connected to the weird issue 8|
Are you not the administrator of the computer?
What administration rules are on lmms.exe
The account is a full admin account with all privileges maxed out (as far as a normal Windows non-professional user is aware of).
I never had to dig into these details for any other software before so the answers might be a bit off...... but as far as I can see under the LMMS properties/security tab everything is maxed out.

The only difference between LMMS and all other software is that strange dialog popping up when started. It acts just like a install dialog where all windows are dimmed and this dialog is the only one that is active, no other windows can be selected. It's logical that this has something to do with this issue.

The program works fine besides this and it's no big deal to live with but it might be interesting for the developers to know about. If nobody else in the world is experiencing this then clearly my machine is ...... weird.

It is the 64 bit version of LMMS.
I am almost sure that you must be the only one who have seen this, because if it was general in w7x64, surely there was a heap of error-reports already- it is really strange that lmms tries to install when it is opened .. I an so baffled 8|

It's not actually trying to install. It's sounds like for some reason LMMS is trying to run with full Adminstrator permissions which it doesn't normally need.

I have one program that hits that User Account Control setting, MalwareBytes which should do because it does need Admin. LMMS doesn't do that on either of my machines (Win7 and Win8.1). You can get rid of it to do some testing by clicking "Change when these notifications appear" at the bottom of the message and setting UAC off or switching UAC off via Control Panel. If LMMS then behaves normally including closing down properly I guess we'll have to work out how it got set up to run as Adminstrator.
