They appears as mousegray rectangles.
An empty block is then meant to be either:
* right-clicked, and opened in piano-roll
* used as a reception-block for a block that has been either copied or cut
You can simply middle-mouse click each of them, and they will disappear, and under the empties, you will find your missing notes

So no. your project is not corrupt, nor is this a bug

How the heck didn't I realise, that that was what was causing, the disappearing notes? Lol!
