Have you tried if Anvil can see any velocity differences? If you right click notes inside Anvil, and chose
Properties, does the notes have differences in

Yes, there are actually velocity differences, but I think all the notes above 100% (in LMMS) are cut to 100 at anvil.

Looks like the next version of LMMS will be out in a couple of weeks with this fixed.
