how do you guys prevent clipping in your projects?

The keyword is Mixing.
A lot of that depends on EQing and making sure no frequencies are stacking up. You should also filter your instruments so you only 'keeps' the sound you want, and excluded the frequencies that you do not need in that instrument. That makes room for other instruments to use those freq.
A Tool that really can help is SPAN.
Many years ago i made a tutorial on mixing, many has said that it helped them, but i properly should make a new version, because there are so many great tools in lmms now -Especially LMMS-EQ, that is i high-end quality plugin

In the lmms mixer, located at the bottom left of your screen, don't let the entire track enter the red zone. Otherwise you'll hear clipping.

If you want, you can use a compressor or limiter on your entire track, but I would suggest balancing the volume of each instrument, and sound in your music tracks. Because sometimes using a limiter and compressor in your track, can sometimes have a tendency, to alter the sound of your entire music track. So volume balancing it is.
