Hello, I am a new user to lmms, and need help with chords (stacking)

Is there any way I can make a custom chord for my song?

Hm, I'm not sure what you asking about, you can make what ever kind of chord you want, unless your having problems. If your asking in how to make good sounding chords, go with the 3,4 method. Which means 3 semitones from root note, and 4 semitones from the note that's 3 semitones away from root note. If you want darker sounding ones, just reverse it. The first one I mentioned are called major chords, the latter are called minor chords. Why? Idk really, that's just what the music dudes called it.

1) On the Lmms wiki, Scroll down to the Func tab section. You'll see a part called Chords.

2) Open Lmms. Then select an Lmms plugin eg Triple Oscillator.

3) Go to the Func Tab, shown in the Lmms wiki.

4) Click on the circle or rectangle, next to the word Chords, to turn it on.
A Green light means it's on.

5) Click on the arrow next to octave and a whole list of chords become available.
Choose one, eg. sus2 or sus 4 etc. Then press any keyboard key, to play the chords.

Is there any way I can make a custom chord for my song?

If you mean, make your own custom chords and save it as a preset, for later use. Then sadly, the answer is no.
You'll have to make them, manually in the piano roll.

Errr...I think you'll find 3-4 gives you a MINOR chord (called that because 3 semitones from root is a minor third) and 4-3 gives you a MAJOR chord (cus it has a major third).

If you want to check this just use the Chord feature in Piano roll (last box at the top right of the screen). Pick a chord type then click the root note and it will put all the chord notes in for you. And of course that's the reason why it's worth knowing what the "music dudes" call things...you can select something by music dude name and you'll hear what you were expecting .

But like Brandy says if you want a chord that isn't in the list you'll just have to add each note manually.

No. With the stacking function or arpeggiator you can't add your own scales. Yet...

You have had quite some different answers, but it is because your question is vague.
In respect to the issue zonkmachine refers to, the 'solution' is to manually mark the notes you like in that 'own' scale
You do that from the note right-click context-menu on the piano-roll keyboard.
Choose:
Mark/Unmark current semitone
You need to do that for each of the semitones, in your 'own' scale

Was that it, or are you looking for a tool that can 'build' chords, that then can be dropped in? That does not exists, but you can copy/paste any block ('chord') to any pos of the play-head.
